Across the campaign, there are a variety of missions that can be undertaken. Each mission either advances the motives of the Xenonauts, or slows down alien progress.

The missions are split into two types: Special Missions are missions that may only occur once or in specific acts of the game (e.g. Cleaner's Base), whilst Regular Missions are missions that occur frequently based on activity from Xenonauts and Aliens.

Special Missions

  • Reclaiming the ATLAS Base - The first non-tutorial mission in the game, this mission has the player retake the base originally captured by the Cleaners and the old General.
  • Cleaner Infiltration (Act 1) - A mission where Xenonauts attack a critical Cleaners' facility to sabotage and grab their data. The Xenonauts hack computers in their facility and grabs their data in the form of USB sticks. Each USB stick recovered to the Xenonauts' dropship reduces the Doomsday Counter.
  • Cleaner VIP (Act 1) - A mission where a critical VIP of the Cleaners is reachable at a major Cleaner facility. This mission has the player either assassinate or capture the VIP. Capturing the VIP grants a bonus. [missing information]
  • Operation: ENDGAME - [missing information]

Recurring Missions

  • Alien Ship Recovery - Whenever a ship is downed by Xenonaut craft over land, players may choose to recover the crashed UFO for its materials. For this mission, the UFO's interior is partially destroyed and several aliens are dead.
  • Alien Ground Mission - For various alien purposes, alien ships may land on their own on human land, which can then be attacked by the player. This mission is generally similar to the Alien Ship Recovery mission, but all aliens are alive and the UFO is fully intact, leading to more recovered materials but a more difficult mission overall.
  • Alien Base Assault - aliens may construct a base somewhere on Earth to continue their operations, and the presence of a base will periodically increase Panic in the region they are located. Whilst a base assault is long and tedious, the rewards are substantially higher than UFOs.
  • Alien Terror Site - to raise panic further amongst the human populace, aliens attempt to strike a major city. This leads to a mission for Xenonauts to respond to the terror attack - successful missions reduce panic in their region, whilst failed (or ignored) terror sites lead to a big increase in panic.
